1. Overview
Digital DNA (D-DNA) is the identity, integrity, sovereignty, and cognitive-safety substrate for a Cognitive Substrate Record (CSR). It locks a CSR to:
- its origin (data-plane),
- its reasoning lineage (reasoning-plane), and
- its memory permanence (outcome-plane).
Digital DNA protects CSRs from:
- silent mutation,
- adversarial poisoning,
- cross-tenant contamination,
- reasoning-plane drift, and
- unauthorized long-term memory inclusion.
Each CSR carries a 7-glyph sequence, one glyph per Qual-CSR sensory dimension.
2. The Seven Senses
Each CSR encodes one glyph for each sense:
| Sense | Description | Examples |
|---|---|---|
| Affective | Emotional tone, valence | 😟, 🙂, 😡 |
| Auditory | Tone, prosody, rhythm | ❗, 🎵, 🤔 |
| Semantic | Certainty, literalness, metaphor | ≈, =, ❓ |
| Procedural | Intent or action-type | ▶️, 📝, ⏸️ |
| Social | Power, hierarchy, affiliation | ⇧, ⇩, 🤝 |
| Situational | Temporal, environmental context | ⏳, 📍, ⚡ |
| Visual-Symbolic | Imagery, archetypes | 🔥, 🌹, 🛡️ |
These seven dimensions define the CSR’s sensory signature.
3. Digital DNA Structure
A valid CSR contains:
glyph_dna: [g1, g2, g3, g4, g5, g6, g7]
Where:
g1 ∈ Affectiveg2 ∈ Auditoryg3 ∈ Semanticg4 ∈ Proceduralg5 ∈ Socialg6 ∈ Situationalg7 ∈ Visual-Symbolic
Additional fields:
_ann_dxenc:
dna\_version
glyph\_hash
q\_qual\_hash
manifold\_code
vaccine\_class
mutation\_class
birth\_crcThese are mathematically bound to the CSR.
4. Encoding Specification
Hash Inputs
- Q/Qual Hash — binds reasoning-relevant fields
- Glyph Hash — binds sensory signature
- Birth CRC — binds entire CSR minus
_ann_dxenc - Manifold Code — binds origin, time, and DNA using secret keys
Encoding Pipeline
-
Select glyphs (policy-driven, deterministic)
-
Canonicalize Q + Qual
-
Compute:
q_qual_hash = HMAC_K_qc(...)glyph_hash = HMAC_K_dna(...)birth_crc = CRC32(...)
-
Compute manifold code:
manifold_input = csr_id | created_at | q_qual_hash | glyph_hash
manifold_code = BASE32(HMAC_K_dna(manifold_input)[0:10])
Output
A CSR with immutable identity DNA.
5. Poison/Vaccine Behavior Specification
Digital DNA enables a true digital immune system.
Mutation Classes
| Mutation Class | Meaning |
|---|---|
| MUT-DORMANT | Immutable record |
| MUT-ANALYST-ONLY | Human annotations allowed |
| MUT-SEMI | Controlled evolution |
| MUT-FREE | Fully evolvable |
| MUT-UNBOUND | Deliberately unstable (poison mode) |
Vaccine Classes
| Vaccine Class | Meaning |
|---|---|
| VX-BASE | Standard immunity |
| VX-STRICT | High-integrity |
| VX-RISK | High-risk CSR ingestion |
| VX-ORION | Cognitive-only ingestion |
| VX-FIREBREAK | Poison-mode containment |
Training Matrix (Summary)
- MUT-DORMANT → Train allowed
- MUT-ANALYST-ONLY → Inference-only unless ORION
- MUT-SEMI → Train allowed except FIREBREAK
- MUT-FREE → Train only under strict immunity
- MUT-UNBOUND → Train only under VX-FIREBREAK (poison chamber)
Poison Activation Triggers
A CSR is considered poisoned when:
- Its Digital DNA is valid but semantically contradictory
- Mutation class = UNBOUND
- Vaccine class = FIREBREAK
- Glyph-text manifold dissonance exceeds threshold
- Cross-sense inconsistency detected
6. CSR Lifecycle
1. Data-Plane — CSR is born
- Extracted
- Normalized
- Digitally encoded with DNA (genotype)
2. Reasoning-Plane — CSR accumulates cognition
- Inference trails
- Risk classifications
- Causality links
- Derived judgments
- Phenotype behaviors (without altering DNA)
3. Outcome-Plane — CSR crystallizes into memory
- Long-term corpus
- Graph integration
- Temporal consolidation
- Accessed by future agents
Digital DNA prevents improper mutation or poisoning throughout.
7. Digital Sovereignty
Each Digital-Entity (organization, tenant, jurisdiction) has:
Common DNA (Species-Level)
- The seven senses
- Encoding algorithms
- Mutation/vaccine definitions
- Inference/training rules
Unique DNA (Entity-Level)
- Private keys
- Glyph dialects
- Mutation envelopes
- Vaccine profiles
- Manifold tuning
- Compliance constraints
This guarantees sovereignty, isolation, lineage integrity, and non-transferability of attacks.
No vaccine works across entities. No poison transfers across tenants. Data sovereignty is mathematically encoded.
8. Security Model
Digital DNA ensures:
Integrity
- Canonicalization + HMAC + CRC
- DNA must match CSR content
- Mutation envelopes enforced
Isolation
- Each entity has sovereign DNA
- Cross-tenant poisoning impossible
Resilience
- Vaccinated models resist embedding drift
- Sense-dissonance detection blocks silent poisoning
Traceability
- Every CSR has a unique lineage
- Reasoning-plane evolution is fully recorded

10. Appendix
A. Manifold Consistency
Digital DNA must produce embedding-manifold coherence:
- Glyph embedding vectors
- CSR text embeddings
- Temporal embeddings
Manifold mismatch → poison diagnosis.
